How do I reconcile 95.2% from Janoshik with 99.4% from the supplier?

What I have: 95.2% · Janoshik · 99.4%.

I have a result I cannot explain, and I would rather diagnose it than guess.

I have checked the obvious explanations and eliminated the two easiest ones.

4.2 percentage points, and the direction is the informative half. Janoshik reports 95.2 per cent and the certificate 99.4, so the independent figure is lower. As impurity that is 4.8 per cent against 0.6 — 8 times as much unassigned area. A gentler gradient resolves impurities that a steeper one hides beneath the main peak, so the better method routinely reports the worse number; 4.2 points is comfortably inside what method choice alone produces on identical material. Ask both parties for the method section before you decide which figure is wrong, because the answer is often neither.

Mechanically, purity is a method-dependent figure, and that is not a limitation of the measurement, it is a property of what the measurement actually answers.

Gradient slope controls resolution, and gentler slopes resolve co-eluting impurities into separate peaks — so the better method reports the worse purity number.

On the detail: detection wavelength matters because 214 nm sees the peptide backbone while 280 nm sees only aromatic side chains — so truncation impurities lacking a tryptophan are invisible at 280 nm.

Published side-by-side method comparisons show that a two-point difference in purity on the same vial is easily explained by method choice alone.

Worth noting that method standardisation is poor in the research-grade space compared to pharmaceutical work, so identical-looking methods can produce different results.

If you are ranking vendors, specify a method and have all samples tested at the same place.

Stated carefully, understanding purity requires separating the chemistry from the method from the reporting convention, and the three are not independent.

Column pore size affects mass transfer — a 100 Angstrom packing on a 5 kDa peptide restricts diffusion, broadening the peak and potentially hiding small impurities in the shoulders.

Sample solvent strength affects peak shape — if you inject in strong solvent on a gradient starting in weak solvent, the solvent peak can distort your main peak or create a false shoulder.

Compare purity within a single laboratory on the same method, never across laboratories.

Worth being precise here: the method matters more than the vial, which is why specifying a method buys you far more than changing suppliers does.

Buffer versus acid in the mobile phase changes the ionisation state of basic and acidic residues, shifting retention and selectivity — same vial, potentially different separation.

The fraction of your main peak that is actually your target versus isomers, fragments or related sequences is invisible without complementary identity testing.

The practical summary: ask for the chromatogram and the method, and ignore the headline number until you have both.

Read the chromatogram before you read the number, because the number without the trace is not a measurement, it is a claim.

Mobile phase additive choice affects ionisation and peak shape — TFA gives sharp peaks but suppresses mass spectrometry signal, formic acid gives worse peaks but preserves signal.

The Arrhenius relationship for peptide degradation is the basis of accelerated stability testing and also governs how quickly methods drift with temperature.

If you only pay for one test, pay for quantified content. Purity is the number everyone quotes and content is the number that changes what you do.

Concretely, reporting threshold is convention and not chemistry, which is why two certificates with different thresholds disagree by a tenth of a point or more.

Integration of the shoulder — whether you use perpendicular drop or tangent skim — determines what area gets assigned to the main peak versus the impurity table.

In practice: ask for the chromatogram, check the method section, check the lot number against the vial, and set your accept threshold before you see the result rather than after.
